Bi-parental immortalized heterozygous populations are important genetic resources and powerful for heterosis studies. GAHP (Genetic Analysis with bi-parental immortalized Heterozygous Populations) is freely-available public software, capable of analysis of variance (ANOVA) and quantitative trait loci (QTL) mapping with bi-parental immortalized heterozygous populations as well as their parental pure-line populations. Four functionalities are implemented in GAHP Version 1.0: (1) MHP: genetic linkage map drawing; (2) VHP: ANOVA with bi-parental immortalized heterozygous populations; (3) QHP: QTL mapping with bi-parental immortalized heterozygous populations; (4) SHP: simulation of bi-parental immortalized heterozygous populations. Two methods are available in QTL mapping, i.e., (1) IM: the conventional Interval Mapping; (2) ICIM: Inclusive Composite Interval Mapping.
